Using System Restore reudces free disk space

When using system restore recently I found lots of the
programs I had removed by add/remove had reappeared.
After removing them again I carried out a maintenace
check and found that my disk space had gone from 90% free
to 87%. Can someone tell why these programs were stil on
the computer and what has happened to reduced the space?
Is there any way to regain this loss space? Thanks Pam
