I noticed you mentioned MSN -- are you using MSN Internet Access? or do you mean MSN
Messenger?

Assuming you mean MSN Messenger, yes, removing Windows Messenger will affect it, in that
Whiteboard, Application Sharing and Remote Assistance will no longer function. Other than
that, everything else should continue to work. Note that by "uninstalling", I'm referring to
the method here:

Also, do you have Norton Antivirus installed? Recent versions of Norton Antivirus added a
new "instant messaging scanning" feature, which can conflict with Messenger and cause it to
also keep starting. To stop it, open Norton Antivirus (Right-click on the Norton Antivirus
icon in the System Tray/Notification Area (by the clock), choose 'Open Norton Antivirus'),
click Options, then Instant Messenger then uncheck MSN Instant Messenger and click OK.

If you meant MSN Explorer 7, Windows Messenger will always start with MSN Explorer and there
is no way to stop it from doing so (besides not using MSN Explorer).
