Boot up problem... with a difference

I am running Win XP SP2 with all the latest updates installed + 2 Gigs of
Ram and loads of hard disk space with a 3.0 Ghz processor. My PC runs
extremely well except when it come to booting up.
It will not boot up first 2nd or even 3rd time. I have tried F8 and going to
last known good setting which occasionally works but not always. It hangs at
the blue Welcome screen and I have to reboot again. Before it finally boots
up correctly I get the following screen
"Windows 3. x Migration"
You have installed Windows NT into an existing Windows 3.x Directory. You
have the option of migrating portions of your Win 3.x into the Windows NT
environment. Please select below the parts you wish to migrate into the
Windows NT environment.
Then there are 2 boxes the 1st is always ticked by default and it says
Migrate Windows 3. x win.ini and control.ini
The 2nd which I have never ticked says Migrate Windows 3.x Program Manager
and Group Files.
When either I close the box or leave it for about 30 seconds the PC boots
fine and runs beautifully until the next attempt to reboot. Then the same
happens.
Has any one any ideas how to remedy this weird problem and also what might
have caused it in the first place.
Short of a reinstall/repair I am lost.
BTW its boots into Safe Mode perfectly well.
