Avast! includes a bootscan which can check for malware before the problem programs get control. You can schedule a bootscan during the initial install, or through its control panel menu. It's a bit hard to get to; you run the antivirus program, and after the memory scan, a control panel is displayed. Click the Menu button on the upper-right, click "Schedule Boot-time scan".

Some other software might have this feature, but AVG and McAfee don't.
