Logged in as SYSTEM after using regular user account

I was wondering if anyone has ever run into this problem before. I'm
pretty sure the user's account has been corrupted in the registry by
spyware and viruses.
Today I was handed a sick laptop. REALLY sick... had the Alcan virus
which came in via Limewire I believe. That thing is just plain evil in
itself. But the laptop was also riddled with spyware, adware and any
other malware you could think of.
Obviously the best bet would be to whack it and re-install, but the
client wasn't going for that.
After about 4 hours of scanning and cleaning in safe mode, it looked
clean. To be sure I also cleaned up the start apps in the registry to
keep the spyware from phoning home.
However when I logged in using the user's account, I found a brand new
desktop and the user identified in the start menu was "SYSTEM". I'm
pretty sure this is a corrupted user entry in the registry but I was
wondering if anyone has seen this before. It's a first for me...
I even tried making a new user and admin account in safe mode under the
admin account in safe mode but I still get logged in as SYSTEM.
He also has system restore disabled... no luck there. I could replace
the old registry files and that might help but I thought I'd throw this
out there to see what other options I might have before I force him to
reinstall apps.
If anyone's got any ideas on this one, I'd love to hear them. This is
an HP box with WinXP SP2 on it. Pretty new... was a Christmas present,
only about 6 months old.
