I've only seen something similar to what you've described once.
It was on a computer that had McAfee VirusScan installed and set
to automatically check for updates. To make a long story short,
there were multiple outdated entries in the Scheduled Tasks
folder. Once they were deleted, the problem stopped.
That said, here's what I'd do if it was my computer.
The next time you see the black box (it's called a command prompt
window) pop up, write down the time that your computer displays
in the lower right corner of your monitor (don't rely on any
other time source). Record at least three instances of this
happening.
Go to Start -> Run and type eventvwr.msc in the Open box and
click OK.
This will start the Event Viewer.
In the left hand pane select Application.
See if there are any entries in the right hand pane that
correspond with the times you recorded earlier.
Any entries that are listed as Warning or Error would be worth
investigating.
Do the same for the System entry in the left pane.
Next, open Control Panel and double click Scheduled Tasks.
(Note: If you see a page with "Pick a Category" up top, select
Performance and Maintenance. The Scheduled Tasks icon will at the
bottom).
In the Scheduled Tasks window select Advanced on the toolbar at
the top.
Select View log from the menu that drops down.
Once again, see if there are any entries whose time matches the
pop ups.
Post back if you find any matches.
