I would partition the disk in 2 parts (in fact this is how I have it)
One for XP and programs and the other partition for files.
If XP crashes you can still format and install xp and the programs and your
files are intact.
If you only have one partition you cant do that and you are stuck.
You should use the second disk as a backup for important files that you have
also on the
first disk (second partition). If one HD fails you will have the data on
other disk.
I cant see a reason to have the programs in another partition as you say
though.
