The 125% DPI setting usually causes the font to overflow in fixed window sizes. It's possible that some accessibility settings could also cause this. You'll probably have to tweak some of your settings till you get everything to fit. I doubt seriously it's a malware problem; it's just that some notification windows don't allow for all font adjustments.
