Like others have said I have used David's Multi-AV many times without the
problems you are experiencing. I have had problems with many anti-virus or
anti-spyware programs removing infected Windows system files and causing
various problems with Windows. If a virus infects system files it can be
very hard to repair. I have never heard of any anti-virus or anti-spyware
programs deleting so many folders. My suggestion would be to backup all your
data to an external drive by two methods. Use a disk imaging program to
create images of all your partitions and also copy data files to the
external drive. I would then try Multi-AV again using one of the other
scanners first or try a different scanner. I have had good results with
clamwin.

It sounds like you have a major infection that may only be cured by
flattening the system and starting over.

and all of the contents, but there was no ScanReport.txt file,
presumably Sophos did not complete the write function.

Drive 1:

D: - All my executable software and instillation files
E: - All long term data storage for keeping permentally

Drive 2:
F: - All short term data storage between sessions

Drive 3:
G: - WOrk areas that can be deleted after any session

If I disable my D:, E:, F:, and G: drive and back up the "documents
and settings" on the C: drive can I run Multi-AV. Is the worst that
can happen, that I have to rebuild Windows and apply all the update
for the last four years, or do I lose all the registry entries that
associate my applications, with windows? And what happens to the
"Programs File"?

Or should I try a "Windows repair" first?

What I really dread is having to reinstall all my working software,
the last time I did that it took me over 60 hours.

Any assistance would be appreciated
