Click on Start, Run, then type in "regedit" and click OK.
Navigate to HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Internet Explorer\Extensions

Right click EXTENSIONS and choose EXPORT to save this key to your harddrive (if you experience
problems after the steps below you can just double click on this exported file to restore your
registry).

Now look for the key under EXTENSIONS with the Messenger data.
Right click this key and choose DELETE.
Close the Registry Editor and launch Internet Explorer.
The Messenger button and entry under tools should be gone now.

The below is what the Exported key for ICQ looks like (for an example)
