Does it work ok through the Windows interface? My Computer > Right-click c: > Properties > Tools tab > Check now ..
No, it's the same thing. Scheduling through the Drive Properties works with all drives except the C: drive. The C: drive still doesn't get checked during boot, and running "chkntfs c:" immediately after boot still shows that the drive is manually scheduled for a check.

Can you boot to the Recovery Console? If so, run CHKDSK /P and see if that will work.
