Not knowing the brand of the SBC you are using, this might not work, but
most SBC's with VGA and LCD capabilities have a BIOS setting to disable the
LCD interface. if you are not using it anyway, this should suffice. you can
also check with OEM to see if they have an updated bios that forces it
disable... some will do this.

alternately in the Display CPL applet, when using multiple monitors, you can
set one to be the primary, and not to extend the desktop onto the secondary.
