Customizing Start menu

I am having a problem with my Start menu. I have a lot of shortcuts that I
would like to clean up and place into organized folders, but when I go into
the C drive - documents and settings/all users/start menu/programs - it seems
that not all the shortcuts are listed there, although I can see them when I
access the start button from the desktop - for example, Windows Media Player.
Why aren't all the programs showing up? Does anyone know how to fix this?
