.exe file not opening in DOS

Hey all, I am trying to run a program that worked perfectly until today...now
whenever I run the .exe file for it I am told:

C:\PROGRA~1\SWOS\SWOS\SWS.EXE
C:\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not suitable for running
MS-DOS and Microsoft Windows applications. Choose 'Close' to terminate the
application.

It seems to happen whenever I run a DOS file...this one is just an example.
There is defiantly nothing wrong with the file itself or the directory.

Any ideas what's wrong? Thanks,
