But if the programs are being started automatically, I think you better
take a look at these locations in the registry:

HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run
HKEY_LOCAL_MACHINE\Software\Microsoft\Windows\CurrentVersion\Run

Everything you see there are programs that are started automatically when
you log on.

Programs that are started automatically wind up in Prefetch because they
are consistently being started at logon, not the other way around.
You need to make sure first that they aren't being started anymore, or
removing them from prefetch will have an adverse effect.
