System 32 Files

Hello everybody!! Ok my problem is that everytime i try
to click on .exe files i keep getting the error message

*16 bit windows subsystem
C:\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not
suitable for running ms-dos and windows applications.
Choose 'close' to terminate the application.*

Now i dint have a problem with this initially i replaced
the file with one from the i386 folder but everytime i
turn off my computer and then restart it the file is once
again gone!! I also think that some of my ohter system32
files may have been changed!! Does anyone have any advice
please as this is becoming a real pain!!
