Did you enable 'Show Hidden Files'?

No, Windows updates shouldn't mess with your OE store. That being said,
it's always a good idea to (1) disable your anti-virus application and (2)
close all running programs (e.g., OE) before installing updates.

Was your old mail ever available in WinXP?
