Some information on what backup program is being used and what programs are
causing problems would be helpful.
If the programs in question have files that are required for functionality
and are in a open state at the time the backup is made *and* the back up
program either doesn't support, or can't create a shadow copy of the open
files then the backup won't be able to restore the program to a functioning
state.
Any backup program that I've ever used creates a log file of problems
encountered during the backup. You might look there for files that aren't
getting backed up.
Are you doing a compare after backup?
