How was the linux installed? If it has installed part of its lilo or
grub into C: it may have damaged the way the boot files are handled.
Remedy to get the Win98 running again - and the update going OK - would
be to boot the 98 floppy and use
FDISK /MBR
SYS C:

You would then - after the event - need to reinstall the linux boot
manager or a third party one so as to get access to it.
