1. XP Embedded is XP Pro broken down into several thousand components. It allows developers to pick and choose (components) features they want in the image. Building an image using the XP Embedded Studio tools has nothing to do with the development OS. There are also embedded and enabling features that are in XP Embedded that are not in XP Pro such as EWF, FBWF, etc.
2. XP Embedded Database has nothing to do with what is installed on the XP Pro development system. There are already components for .NET 2.0 and .NET 3.0 in later releases of the XP Embedded tools. The evaluation version should have several disks. First install SP1, then SP2, and finally Feature Pack 2007. Update Rollup 1.0 is a seperate download, and contains .NET 3.0 support.

Articles like this are nice introductions, but they don't give you the whole picture. I was trying to answer your question "how update the database to reflect this update " so I guess I don't understqand what you are asking. Can you be more specific on what you mean?
Let's start from the beginning. In this article, I read that we can consider an XP embedded image like a bunch of XP components. Nice. We build the image with XP embedded studio running on a target XP machine.
So my first question is: why do we need XP embedded OS ?
I've already written my second question (and it seems quite badly), but I will try to rephrase it.
We've installed XP embedded studio tool on a XP machine. An MSDE database was build. At that time the XP machine has only the 1.1 .NET framework. So we can retrieve this component in the database.
Later on, I realize that we also need .Net 2.0 and 3.0 on the image. So we installed these software on the target machine. But we didn't know how to update the database...
Second question: how to rebuild/update the MSDE database ?
