file permissions on offline harddisk

Hy there!
I have a question : is there a way that my file permissions are kept
when the harddisk is plugged to another computer? Can I secure my
harddisk offline, from being browsed or write on it?
Here is the scenario: I have an XPE image, with a custom shell, that
runs a certain program, that can't be run without the shell program,
because it is archived, so the shell extracts it in an ramdisk. I put
permissions on shell, programs and stuff, and even on hard drive.
But
the problem is that if I plug it to another computer, I can set the
administrators group to be the owner, which gives me the posibility
to
view what I have on my harddisk, excepting the folders where only the
user and system have permissions. But of course I can't do that for
Windows folder. The problem is that because I cannot deny access to
Windows folder, the shell can be replaced in registry so that for
example explorer to start, which can give the oportunity to make
changes in my folders.
How this owner thing affects folders? Because when I set
administrators group to be the owner on all harddisk, this being the
only option for others to view my harddisk offline, that persson can
modify the registry.
where are the permissions settings kept? Is there a way that I can
verify if a partition/folder/file permissions where modified? For
exemple, to test in my shell if they where modified, and if they
were,
I will not start the other program, because there are chances that it
is being hacked.
I hope you understand what I'm talking about here, and I hope that
someone has a solution.
