David,
That wouldn't be important what drive letter you assign when you formated the disk (you can even assign no letter there).
But important thing is your disk and partition configuration.
Also, I assume you are talking about your "main" disk that becomes the system parition, right?
How did you format other HDDs that you connect through the extension card? Can you format them with DOS fdisk and remove active flag
from any primary partition on those HDDs?

PS. Btw, I guess you tried that but still.. what happens if you clean up MountedDevices key right after fbreseal and before the
system is shut down?
