Hope I'm not misunderstanding the problem, but one fix
looks simple--use FDISK or a linux boot disk (any old
boot kernel disk will do as long as it supports your
fixed disk and you have the linux disk partitioning
utility on it) to set that (Linux) partition active?
I have a vague notion that Boot Magic and Lilo have been
superceded by newer boot managers, and that may be where
the dual boot problem came from? Red Hat 8 box set came
with free support calls, have you given them a chance to
help?
