When you download it and install it from Windows Update it will run in the background and check., If anything is found then it will report to you.

You can run this tool manually by doing a Search for MTR.exe which is located in your System32 folder and Run it by selecting it and clicking on it

While doing my usual Windows Update, I chose to download the "Malicious
Software" remover update (this was the first time I chose to accept this
software during the Windows Update process). Now what? I can't find any MS
icon or program to run on my desktop, Start Menu or anywhere that would scan
for malicious software and Windows Help had no info.
