Mike, is this a specific program or all programs?
Are you closing the web page during the download? If so then it's probably because you've got your browser set to delete temporary files when the browser is closed... Internet Explorer >> Tools >> Internet Options >> Advanced >> scroll right down the list to 'Empty temporary internet files when browser is closed' and take the tick out of the box. The second method is don't close the page until the download has completed.
