Unfortunately, this will be a problem you'll encounter during the transition
away from using File Services for Mac to SMB.

Mac File Services will retain the resource forks as well as the data forks
in a single file as originally designed. SMB, however, does not understand
this forked solution so to compensate Mac OS X will split the file into two
files keeping the data under the original file name and the resource
information in a file similarly named but with a "._" at the beginning.

Therefore, files placed by Macs connecting via AFP will not be recognized by
Macs connecting via SMB because there is no "._" file present and files
placed by Macs connecting via SMB will not be recognized by Macs connecting
via AFP because the resource has been separated from the original file.

You can still open the files by dragging and dropping them onto the correct
application or opening the files through the correct application. The
    information is still valid.

You may have some luck educating your Mac users to always use three
character file extensions that Windows machines are accustomed to such as
.doc for Word files, .xls for Excel, .psd for Photoshop, etc.

    Hope this helps! bill
