Try booting to the Recovery Console and issue the fixmbr command on the drive in question. That will replace the Linux MBR with the Microsoft one. See here for information: http://support.microsoft.com/kb/229716/ You will not be able to regain booting ability from the hard disk unless you fix the MBR.

You might need to do further steps after you fix the Master Boot Record, you may need to copy the boot files to the partition that you formatted see here for more information: http://support.microsoft.com/kb/318728

You can also boot the Windows 2000 installation with a floppy boot disk, as explained in KB318728.
