I could tell you about solutions like "plan the start of the app with at.exe" oder the Scheduled Task feature in windows. But that's in fact nothing that I would consider secure for a windows domain.
If I was you, I would download "regmon" and "filemon" from sysinternals.com and start/install the application. These programs monitor file and registry access of programs and enable you to see, which regkeys and files are accessed and needed by your app. It's sort of hard work and pretty time-intense.
