Most likely the system/boot volume letters at HKEY_LOCAL_MACHINE\SYSTEM\MountedDevices don't match or were changed during the cloning process. It can be changed by network access or mounting the drive in another Windows 2000 machine and changing the value.
You should be able to resolve this by following these instructions:

You will have to access the drive over a network, or slave it in another Windows 2000/XP machine and use Regedt32 to do the changes.

Some report that simply booting the computer with a Windows 98 Boot Disk and using FDISK /MBR command fixes the problem. Others say it doesn't , easy enough to try.
