Safe Mode "shuffles" desktop

Is there any way to "lock" the desktop?
Mine is heavily "customized" with shortcuts grouped by various categories/projects etc.
Whenever I boot in safe mode (for whatever reason) and then go back my desktop has been
"re-organized". Not only are the icons re-arranged but some don't display. They are still
there because when I re-establish these missing shortcuts they come up with a "[2]"
concatenated with the name.
