Well, primarily, Windows 98 is not compatible with Windows 2000 NTFS permissons. removing the permissions you set allowed the users to have access, so it fixed it. however, you state that the app did something buggy and it started giving you the error again. I'd say that you should contact the vendor about compatibility.
The best thing to do is to upgrade the windows 98 clients to 2000 clients, that's the ideal solution here, however not always an option.
Try searching Microsoft Technet using some key-words, instead of using google. most often times you'll find best solutions there.
