Wrong Quota Usage calculation

Hello,
I'm having a strange problem where disk usage in the Quota Report shows the wrong amount.
I have directory structure like this: e:\users\<username> which is owned by <username> - the user doesn't have any files outside this directory, so it is easy for me to check its usage by simply checking the properties of the folder.
I experimented with one user at a time, by taking ownership of all the files of a user, then I refreshed the quota report, it showed 64KB. When I grant ownership back to the user, the quota shows Amount Used: 5MB while the actual disk space occupied by everything in that folder is only 3MB.
Another users have more extreme differences. Here are some examples:
actual usage: 234MB quota entry: 791MB
actual usage: 221MB quota entry: 542MB
Yet some other users don't have much difference between their actual usage and the quota entry.
I have tried disabling the quota on E drive and reenabling it again to recalculate the quota report, I have also made sure that those users only have files in e:\users\<username> and nowhere else.
I have emptied Recycle Bin by going to Windows Explorer -> Right click on recycle bin and selected Empty Recycle Bin
How do I troubleshoot this problem?
