Windows 2000 shutting down problem

When I shut down windows 2000 I am getting a box showing saying 'closing explorer.exe' This window stays there forever until I go 'end now' and then 'sometimes' it closes down ok.
I haven't been using 'explorer' which seems strange, but I do of course use it often at other times.
I have been 'cleaning' up the registry and have checked for spy ware and viruses....all clear.
Maybe my registry cleanup has deleted something to do with 'explorer'???
If we get impatient (my wife) and it gets turned off then on next boot up we get the non active desktop showing.
Hope I have explained enough for someone to suggest a cure
