Hello Spamoni,
According to your description, you face an issue that the Quick Launch Bar
disappears after you removed some item from it. Please correct me if I
misunderstood anything here.
If this is the case, I'm afraid to say this issue seems like Product issue.
We have met this issue before. If you search it in MSDN forum, you will
notice there is a post in it.

[VSTF and Sharepoint customization problem]
If you need to customize "Quick Launch Bar", the best way is to create a
Custom WSS template and update the wsstask.xml file to refer to your WSS
template. But it's not easy. I'm afraid we may spend a great deal of time
on this.
