Because MSCONFIG is not intended to be a place to turn apps on and off. It's
a tool for trouble-shooting, and if you have handfuls of items turned off
there, then there is no such thing as a "Normal" startup, which is where
such troubleshooting is aiming to get to without causing problems. Plus,
unless Vista is improved over the previous, if you have an item disabled in
MSCONFIG, then you uninstall the application, the start command does not get
deleted. If then, in the future, someone needs to t-shoot using MSCONFIG,
tries to start at the beginning with a "Normal " startup, the person will
encounter errors that need to be fixed that you could have prevented with
proper usage. This will cost you money for the technician's time.
I short, what you do is a technician's nightmare. Usually requires half an
hour of work, minimum!, before the tech can even start to diagnose the real
issue. If you don't hire a technician to do the job, but instead depend on
us to guide you through a Clean Boot Troubleshooting procedure, it will take
at least two days to get to the actual issue you came here about.
The way to fix your current mess is to enable a "Normal Startup", restart,
note any errors, then for each item
1. Look in the application's own Options, Preferences, etc., to find a way
to turn off the background app.
or
2. Determine from MSCONFIG just where the launch command is located and then
delete the command properly.

It is always better to stop programs from starting with Windows from
within
the programs themselves, so look in their Options before changing
anything
with msconfig - you're just examining things at this stage.
Why? - I've been doing this for many, many years without consequence.
