Is there a way to conditionally link the app in order to change the exe
name? My application has 2 versions, 1 with certain features and one
without
those features. They are built separately with an #ifdef statement in a
header file. I currently go to the output folder and rename the exe for
one
build. I was just wondering if there might be an easier way to do this
through the project settings.

Sounds like you might want to add some custom "configurations" - you're not
stuck with the built-in set of Debug and Release.
