I cannot install WSS 3.0 x64 on Win2K8 server, the error says "IIS is running in 32-bit emulation mode"

We have a Windows 2008 Server x64, which is running a simple third
party web application. This server is way too powerful, and we decided
to put more use on it, so I installed WSS 3.0 w/SP1 on this server
successfully a few days ago.
But yesterday the third party web app had a problem, and we suspected
WSS 3.0 was the cause, so we removed WSS 3.0, but the problem was
still there. We did lots troubleshooting, including reinstalled IIS,
reinstalled the web app and finally we fixed it - the problem was
nothing related to WSS 3.0, it was because a file of the web app was
accidentally deleted.
However, When I tried to reinstall WSS 3.0 today, I got this error:
"Setup is unable to proceed due to the following error(s):
Internet Information Services is running in 32-bit emulation mode.
Correct the issue(s) listed above and re-run setup"
I contacted the web app tech support again and asked them if and how I
can make IIS back to 64bit mode. They did not answer my question
except telling me that their software must be running in 32 bit mode.
I believe WSS 3.0 and the existing third party web app should be able
to coexist on the same server, because I installed WSS 3.0
successfully at the very beginning. I think somehow IIS settings were
messed up during the troubleshooting and prevented me from installing
WSS 3.0 afterwards.
How can I make both WSS 3.0 and the 32-bit web app work on the same
server then?
I am not an IIS expert at all, could someone please help?
