How to FTP or Copy (using .bat or .vbs) files to a file director

I have to have a process FTP files to a WSS 3.0 Directory.

I also have a process that copies files from one machine and I want to copy
them to a directory on my sharepoint 3.0 site.

I have tried to copy files using .bat files and .vbs scripts, but I am
assuming the virtual directories can't be accomodated with the Web Site.

I cannot find any documentation on how to do this or if it is even possible.
Can anyone either point me in the right direction or set me straight.
