Ok, Well I haven't tried what you suggest, since I haven't gotten the hotfix from MS yet. HOWEVER, I did fix it!
In the new Sharepoint 3 config DB, there was a table called objects which had two references to "localhost" in it - in the properties field. As far as I can tell, they are connection strings that tie the WSS3 config DB to the WSS2 config db. I tried to update those to use my servername, but everytime I did, they reverted to their original state.
To update those rows, I shut down all the WSS services and App Pools, set the database to single user, and then used a DB script to update the rows.
All seems to work well now, - I'll post again if I FUBAR'd something else.

Regarding the issue, I suggest you may first perform a database repair with
stsadm.exe:
Description of a new command-line operation that you can use to repair
content databases in Windows SharePoint Services

And then perfomr a clean reboot on the server, and terminate other
applications which is possible to access the same SQL server database. And
then, execute the command:
prescan /all
Will this command return any error information about the site?
