Frustrations trying to migrate current Sharepoint and Intranet site

Hello,
I am new to this, so I am hoping someone out there can tell me what I
keep doing wrong. Currently I have a server running Windows 2000 that
has Sharepoint services running on it. The server also has hosts and
Intranet. I beleive the two sites are connected with eachother for the
purposes of using lists.
Looking in IIS on the Windows 2000 Server lists the following websites:
Default Website (Which happens to be the Intranet)
Home Directory = "C:\Inetpub\wwwroot"
Microsoft Sharepoint Search Proxy (????)
Microsoft Sharepoint Administration (I beleive to be Sharepoint)
Home Directory = C:\Program Files\Common Files\Microsoft Shared\Web
Server Extensions\50\isapi\_vti_adm
I want to move this to a new Server running Windows 2003 Standard. The
first try, I moved the files used by intranet to the new server and
created a website in IIS, then installed Frontpage Server Extensions.
Everything worked properly except for the lists (I assumed the lists
weren't working, because there was no WSS installed)
I installed WSS, which made another website in IIS for Sharepoint. This
is where everything goes to crap. Upon opening IE and typing
http://servername, I get our intranet's homepage, except the formatting
is messed up, and the links that were working before all go to 404 not
found pages, even though these sites have not been deleted or moved.
(verified by using Windows Explorer) I also noticed that this is called
Default.aspx, when the homepage before WSS was installed was called
Default.htm.

On my second attempt, I deleted all websites listed in IIS, uninstalled
WSS and Frontpage Server Extensions. Re-installed WSS, got the same
messed up homepage for the intranet (Despite not creating a website for
the intranet yet) Created a website in IIS for the intranet and
reinstalled Frontpage Server Extensions. I still get the same problem.
What am I doing wrong?
