When you say e-mail alerts are working are you subscribing to a list and
them make some changes to it and see that information come in the e-mail or
you just subscribing and you get an e-mail saying that you have subscribed
to the list? These are two different things. Also make sure that the
Sharepoint Timer service is running with the same account as the WSS Admin
App Pool.
