Thanks for the suggestions and tips Mike and Ada,
I was not aware of what I would actually be doing if I followed the article
I posted - if it is possible I would like to delete that link so no one else
would follow the article and create problems for themselves as I almost did.
After following your instructions using the stsadm utility the notifications
starting coming from when they first stopped working (they may have been
stored somewhere waiting to be sent). So my problem is resolved.
Thanks again Ada and Mike for all your help you guys helped me out big time.

Hello Lem,.
As Mike suggested, it is not recommended to delete the data in the database
directly.
Before we go further, I would like to recommend you check the following
article to see if you have run into the same issue:
936759 E-mail notifications for alerts are not sent when content in a
migrated list or in a migrated document library changes after you perform a
database migration to upgrade
http://support.microsoft.com/kb/936759
To narrow down this issue, I recommend you try the following steps:
1. On the WSS Server, At the command line, type following command:
cd %commonprogramfiles%\microsoft shared\web server extensions\12\bin2. At the command line, type following command:
stsadm -o setproperty -propertyname job-immediate-alerts -url http://URL-propertyvalue "every 5 minutes between 0 and 59"
Note: please change the http://URL to your own web application URL.
3. After finish, type "iisreset" at command line to restart Information
Internet Service and restart Windows SharePoint Services Timer Services
If the problem still occur, you may refer to below steps to isolate the
problem. Because you can get the notification, this means outgoing SMTP
Server is good.
1. Does the search work well in the SharePoint site? Uploaded a test
document and waiting for a moment, verify that you can search out the
document correctly.
2. Make some changes in an email enabled list, do a full crawl, and then
check if the alert is sent expectedly.
3. Please verify the e-mails address From and Reply To are legitimate.
Character set should be 650001 (Unicode UTF-8).
4. Make sure that the following services and application pools are running
and are using the same administrative account.
a. WSS Application Pool.
b. Windows SharePoint Services Search
c. Windows SharePoint Services Timer
5. How many users encounter the same issue? Only one specific users or all
the users?
6. Go To http://sitename/_layouts/mysubs.aspx, Send me with a screenshot of
the page. Can you see any alerts?
7. Follow below article to test SMTP manually on the MOSS Server, can you
telnet successfully?
How To Test SMTP Services Manually in Windows Server 2003
http://support.microsoft.com/?id=323350
8. Create a new site collection and test if you can enable alerts. This may
helps narrow down the problem is related to specific web application.
If you have any questions, please let me know.

Ada Pan
