Here is one thought.

1 Scan all docs to a PDF format - since you can get an Ifilter for SQL
servers full text index to break PDF's
2 Create a WSS site (WSS is free SPS is not) and then create a document
library per user.
3 Assign permissions to the doc libraries as required.

The limits on the doc libraries are 1000 items per 'container' and a
folder is a container - therefore create folders within each library to
store more docs.

NOTE that you cannot simply create a single document library since
permissions cannot be applied to folders - you would have to have a
library for each user

If all the content is in a single site then the WSS search will work
for you.
