I also had this problem. We discovered a "work around" that I cannot explain.

My site was named "home". If a user typed "http://home"; into the address bar
in IE they got a login prompt from the portal. If they type in
"http://10.0.0.2"; (which is the server's IP address, then they were taken
straight to the site without the login prompt.

And yes, you can ping "Home" and "10.0.0.2" and both are successful.

Go figure...
