Each farm will need to be correct, i.e. Contain all the roles required on
the right servers otherwise it won't backup etc.
I don't really know what would happen in your scenario, I would think that
you will need to do some index propagation (unless your sites are connected
with a huge pipe it's really best not to index across the WAN).
