I can do this in SPS, but I am not able to do it in any of my WSS sites. It
seems my only option is cross site groups, which means I have to recreate
the same logical folder structure in Active Directory into my Cross-Site
groups so I can easily add people?

This doesn't seem right, but I was not able to do it in WSS sites under the
Sites area.

Is this just the way it is. This whole completely separate security model
is cool, but it can cause problems.

I am looking forward to SPS200X b/c it always seems Microsoft starts really
getting things right at about the third major release for a server
technology.
