SharePoint Search Customisation problem

We are facing a peculiar problem after we have customized the
SharePoint 2007 Search using the SharePoint Object Model.
We have created a Search functionality using Full Text SQL Search
through our .NET application.

However when we query SharePoint using this approach the results do not
match the documents present in the SharePoint repository.
Out of 5 documents only 3 are being returned by the search. However
when we do an exact match search for the other two documents they are
returned but not when the same is done using Full text search. Any help
in this regards will be highly appreciated.
