Here's my advice for this Sim:
1) Investigate SQL Server Reporting Services for your reporting needs, there
is a web part that integrates in with Service Pack 2 and it should allow you
the control you need over printing and output capabilities.
2) If you've already got an application running as a web app, then host it
on a server and refer to it using a web viewer part. Be sure to design the
app to fit within the minimum size you set the web viewer part to - but you
should be able to run your entire application inside the web viewer, and
integrate it into sharepoint.
