Excluded Path Virtual Directory Security Not Working

I have created an ASP.NET application which is using Windows Authentication.
This application is accessed via Share Point Server Website homepage which
prompts the username for Windows Authentication.

To make this application working I created virtual Directory in IIS
6.0(Windows 2003) and added it in the managed list of excluded paths of
SharePoint.

Now the application (asp.net pages) are accessible and use same login as
SharePoint website but the authorization restrictions that I have defined in
web.config file of asp.net application are not working.
