I don't believe it will delete the apps, but they will no longer function.
I would suggest you back them up somewhere, then install portal. After it's
done, you'll have to set the virtual directories and apps as excluded paths
in Sharepoint Central Admin. Just go to Sharepoint Central Admin on the
server, go to Virtual Server General Settings, and then Managed Paths.
